The problem isn't Bolverk Gram so mush as it is just Gram. The sword's dragon slaying ability kills most dragons with a single scratch, a semi decent hit on Natsu will guarantee he dies.

Also another thing, Siegfried's dragon slayer skill is an overall stat boost, with the exception of luck and mana. Now for comparison.
Siegfried was moving at roughly what seemed to be a normal pace for a servant during the fight with achillies, and then when you switch over to the fight with mordred, (I know it's technically Sieg, but the fact that Siegfried manifested from Sieg is something to note) It was technically Siegfried, but there is a frame within the adaptation where you can see a blue streak, and mordred couldn't even track it. Now, I am gonna note that mordred has similar Parameiters to Siegfried, and the fact that she lost track of him is something to note.

All A-rank attacks are effectively reduced to E-rank attacks, meaning even qualifying blows directed towards vital points are rendered as minor scratches that can be healed by his Master at a quick rate.[6][3] When facing Noble Phantasms, it gains defensive values equivalent to B+ rank, but the boost will not apply in the attack calculations if the attack is not used by a proper hero or the attack or Skill is imbued with the properties of "Anti-Drago".[6][1] Furthermore, given a case where he receives a blow while in a state of being purely "defenseless", defensive values also becomes equivalent to B+ rank. And in the case where he takes defensive action with Balmung to match the opponent's Noble Phantasm, the properties of the opposing enemy's Noble Phantasm will be further reduced.[6] Due to this Noble Phantasm, his Magic Resistance Skill has been lost.[1]

Also for Siegfried's personality, Dragons are literally Siegfried's mortal enemy, he sorta is like a terminator when fighting them in a sense, however in the fight against Mordred the case was different since Sieg's Personality was influencing Siegfried's. So once he catches on to natsu having dragon like characteristics, at this point Siegfried will hunt Natsu down like a rabid dog.
The reason why he didn't do this to Karna is 1. Karna doesn't have the dragon trait. 2. Karna is a man of honor, and when fighting against someone that is both honorable and can injure him, Siegfried will attempt to prolong the fight. This is why he fought Karna the way he did in the eariler episodes of Fate/Apochrypha.

Also in the event that Natsu finds out Sieg's weakness, he is hyper peranoid about his back and begin fighting for his life once he finds out his opponent found out about his back.
Also AoE spreads don't work, since Karna mountain nuked Siegfried (Sieg) with Brahmastra Kundala, which is an NP that is ranked A+ anti Country. And he surfaced the explosion with nothing but destroyed armor.
