I mean, I don't have experience with Lovecraft beyond a few short stories. I had always assumed that Nyarlathotep was beyond the Great Old Ones but distinctly less powerful than the Outer Gods.
 
Simon Belmont: I mean he only focuses on Dracula, so long as that continues he should be good but I can't shake the feeling he won't.

Delsin Rowe: Depends on the karma, good likely tries to stamp out cults in Seattle while evil ends up making deals he shouldn't.

Mario just lives out his life in peace. They don't bother him, he doesn't bother them. And I doubt they'd kidnap Peach so he has no reason to look for things he shouldn't. He'd just protect the Mushroom Kingdom from cultists.

Link (Twilight Princess) is more than happy to just be a goat farmer. If push comes to shove he could take out Cthulhu but he wouldn't go looking for him, which you kinda need to do to find him. Like Mario he defends Ordon Village from cultists.

Mewtwo stays in his cave. If Mewtwo didn't have his epiphany he'd go and try to prove himself to be the strongest and would be sorely mistaken when he runs into Cthulhu, let alone everything else. Mewtwo would probably wind up being considered an eldritch by the locals anyway and he wouldn't deal with it if he didn't have to. Probably gets his own cult much to his chagrin, and even if he started killing them he'd get a larger cult through it. And this makes Nyar laugh.

Crono is an interesting case. His arch enemy is an eldritch abomination but nowhere in the same league as Lovecraftian ones. If he hears about them, he's likely gonna try to prep like he did against Lavos, realize he can't, and probably just...stay with his wife? Idk. If he digs any deeper he's gonna die again. Which he'll try to avoid because dying to an eldritch is just as fun round 2 as it was round 1.

Finally, Kirby (Character). Kirby just doesn't care. This is his Tuesday, but on a muuuuch lesser scale. So he won't bother with them and it's not like they'll touch his cake or anything. Kirby will definitely get a cult though. And Kirby will probably love it because he's too naive to realize what they're doing and just thinks they're friends.
 
Oh my poor, dear Captain Jack Sparrow. He'll probably be sunk by the British Royal Navy before even reaching Tortuga for piracy.
