He's not physically in the dream world during those times. Ajimu's likely just in his heart.
I know we see Kumagawa physically staying in reality when he's talking to Ajimu's recording after being punched by Iihiko, and I'm pretty sure he never vanishes to go to the dream world the other times he uses it.

He is mentally which is what counts as af is not a physical ability.

That seems like a really really weird high-end to take from that but okay.
It's not technically wrong but it feels like too little evidence with too much guesswork to say that he can affect across universes with AF.

How do we know if he was mentally in another realm, and that Ajimu wasn't just in his heart/dreams? Zenkichi was going through a similar thing and it was simply dreaming. And we know that Ajimu can go into metaphorical places like inside people's hearts.

Wrong, it would end after she dies like every style. Even highballing it, it's not higher than 100 years. Also, the 10,000 years is for a weakened Ganon, who will resist sealing regardless after some time by recuperating his powers.
Also, Ajimu isn't every not-equal. When she was sealed, Anten's Skill still worked. The 5 not-equal children have gone against her will a couple of times, and a 1/10 of the population didn't die when she did. She's clearly not connected as you may feel they are. Book Maker only sealed Ajimu, not every not-equal.
