But where does the High 3-A for speedsters come from? Based on the scan and justification on the profile, it’s just a 3-A feat, there’s nothing that would suggest High 3-A.

Looking at the scan again, I’d have to agree that it shouldn’t be used at all. Brainiac 5 says that it would “rip open the universe,” which doesn’t necessarily mean that it’ll destroy the universe.
One could probably make the argument that it’s a chain reaction too.

Isn’t SBP being restrained by Kryptonite chains in that scan? Scaling to him wouldn’t really do much in that case.
Plus SBP is 2-C, so... either you make the argument that it’s a 2-C feat or SBP is being threatened by 3-A destruction.

Not to derail, but we shouldn't be scaling anyone from Prime ever. He is extremely inconsistent and has been harmed by much much much weaker characters such as Kon and Cassie.
So I think it's better to use other characters present rather than SBP.

While I'm usually fine without scaling SBP, I feel like the Flash could be an exception. In both cases, Superboy fought Kon or Cassie he didn't really treat them like threats and was already weakened either through use of Kryptonite or battling other people, and even then it was with dozens of heroes and Superboy didn't see them as threats
But SBP is absolutely afraid of Speedsters and constantly mentions how he has a hard time fighting them and was knocked around by Bart when they fought 1v1. Plus we already have a key for Wally being 2-C when in emotional turmoil so it's not out of the question Flashes could equal Prime if they needed to anyway. They couldn't outright defeat him or catch him without absorbing large portions of the Speed Force so the scaling isn't 100%, but its not as much of an outlier like Connor or Cassie.

I'd still like to acknowledge the singularity option. Maybe just leave it as Unknown, possibly 3-A in regards to ripping open the universe.
