The method of Kagura's feat needs to be discussed due to how the original quote only says "an astounding amount of heat is released, causing the elimination of the the entire area", and each method gives varying results:

Using specific heat equations gets 6-C+ to 6-A results (3.87 Gigaton of TNT to 1.513 Petatons of TNT )

Using nuclear fireball calculator gets 6-C results (8.54 Gigatons of TNT to 8.6 Gigatons of TNT)

Using radiation equations gets 9-C+ to High 6-A results (14277.5075 Joules of TNT to 11.97828 Petatons of TNT)

I just wish to know, which is viable?

Well, for a start we need to clean up with the correctness of the calc.

What your house assumptions is concerned: I doubt there are more skyscrapers than regular buildings. That can be the case in city centers, but I don't think over a whole city. I also doubt that 65% of the area is buildings since, to quote wikipedia, "Kyoto City takes up 17.9% of the land in Kyoto Prefecture" and it is said Prefecture which you currently base your area on. If you look at google earth you will see that there is no way even close to 65% of that is buildings.
This also makes another question relevant: Are we talking about Kyoto the City or Kyoto the Prefecture? Because the former is smaller than what is used.

You also assume that roads and streets are included in the destruction and I'm not sure they necessarily would be? Like, all buildings destroyed seems rather destroyed.

I'm not sure if you are using the radiation formula wrong or are using it right, but for weird assumptions. To be clear: The radiation formula tells you how much energy per second is radiated away by an object of some temperature. So usually I would expect that to be applied to the thing that produces that heat (Kagura) and hence using her area. If you use the area of Kyoto for this, then you assume Kyoto was heated up to the given temperature for at least 1 second.
If that's what you intended, let me say that I think the radiation end is a rather weird assumption fro m what is given and I wouldn't favor that.

I'd say it's reliable since being a imitative A.I., it would have learned through human input the meaning of words, I'll even give the breakdown:
  • 神楽は (Kagura wa) - "Kagura" (the name of a character)
  • 転生の珠に戻るときに (tensei no tama ni modoru toki ni) - "when she returns to the reincarnation pearl"
  • 桁外れの熱量を発し (keta hazure no netsuryou o hasshi) - "emits an extraordinary amount of heat"
