Basically it charges up energy, fires and then the attack not only freezes shit but also smashes the atoms of that object. It is demonstrated with a big building thing that gets dusted by the attack once the freeze stops.
Godzilla face-tanked that. Left a scar on him but he tanked it directly.

that's just what you're saying. What the movie is saying is that it smashed atoms. Smashing atoms =/= destabilizing atoms. One is sub-atomic destruction and the other is molecular disruption. It is very different.

Just reading the wiki page so far I can't seem to find a single suggestion that they'd lose binding energy. In fact them having no energy is impossible in the first place and its zero-point energy seems to be the more likely situation as a fully unmoving object might break physics in the first place.

Until Sephiroth vs Vergil I'd say Final Fantasy was up there for being one of verses that was most cheated (Well, FF7 since DB ain't used anyone from outside the FF7 universe). Your average mid tier in FF7 has feats and scaling way above anything Links dealt with even to this day so Cloud should've stomped Link in their first fight, and what could even be said about Yang vs Tifa that hasn't already been said.
