Firstly Teridax's mask The Kraahkan has the properties of "allowing it's user to control the shadows and feed fear and/or anger into those affected by its power. It could also let the user see the evil in others". Using it he could instill overwhelming fear into his oponent or anger them into a frenzy, against a someone who relies on mental abilites this alone could knock down mewtwo's attack potency and presision down several pegs.

Secondly he wields the 42 powers of the Rahkshi, while he can only use at a time each one is very potent. One of which is Confusion "The power to turn foes into mindless babbling fools." effectively turning Mewtwo into a vegetable.

While powerful Mewtwo's experience and mental dicipline add up to a few decades at best for this version of him. But even in entire pokemon franchise there are no entites like Makuta, so Mewtwo is pretty much blind to what this dark Behemoth is capable of.

Makuta Teridax has lived for Thousands of years, possesing vast intelect, mental disipline, and patience. Honestly something with the kinds of abilites that mewtwo displays will hardly be a suprise to him since the Matoran Universe has no shortage of psychic and shadow entites.

Makuta Teridax gets my vote.
