The villain (Her name's Queen) was in love with Peter and desired to trigger a metamorphosis in him and turn him into a man-spider and produce offspring together, but such an action killed Peter and made Queen destroy her laboratory in a fit of rage. However, Peter was reborn seemingly unchanged (But with implied more spider characteristics), and Queen is killed by SHIELD.
Then she came back and became one with the Web of Life and Destiny and basically became a god.
