Put me in as neutral for now, I know Chakra does have spiritual energy and properties, but I'm not sure if chakra is really assumed to be the same thing as the soul. It could perhaps be used to effect the soul, and the soul could have chakra as well as the body and mind. But I'm unsure if we can say it's the same thing. A lot of verses make use of "Life energy" or "spiritual energy", but we don't quite equate that to the soul.

We can take the chakra portion outside of verse two ways.
We can say that it takes both Energy Manipulation and Soul Manipulation.
We can take it as a package deal.
You can't destroy all of it unless you can harness all aspects of it.
For example: Having Fire Manipulation or Earth Manipulation doesn't mean you immediately counter Magma Manipulation, but having them together is a big difference.

An additional way of thinking.
If you can take an aspect of it out, you destroy the entire thing.
If you take out 1 O or H from H20, it destroys the entire chemical structure of it.

It's being able to regenerate using your soul, which if chakra = soul then kaguya would have it since she does this against Naruto, Sasuke, and PS Kakashi.

Low-Godly is the ability to fully regenerate your appearance from any part of your self that was destroyed completely - whether that be your physical body from your soul or your spiritual body from your consciousness.

Chakara is pretty irrevocably connected to the Soul, that's stated plainly in its description and shown all throughout the manga.

Except that we actually see that Nagato's arm is chopped off in that panel.He has his hands in aposition, and we see Naruto's soul connected to his body like a wet noodle. Naruto's soul is hanging there and nothing is connected to the other side.
It's honestly just speculation that the arm was chopped off, it looks like the soul was chopped.
Not even including the fact that Killer Bee came in with a chakra enhanced blade (his blades weren't enhanced when he was fighting Itachi), so he was definitely focused for the soul.

Correct.
If we look closely, we can clearly see that Itachi chopped off the arm that was holding on to Naruto's soul/chakra/Life-Force (whatever it is lol).

Souls don't have to be invisible to qualify as souls.
Anyway further support for this is konohamaru and his sealing. Normal jutau could not work on the Soma(a creature from the spirit world which was intangible). But with his sealing jutsu he could affect it perfectly fine. Well barriers in general I believe are said to work on souls. Also into is able to use his chakra and kamui to travel from the pure world briefly.

Then somebody better reprimand the person behind Kaguya's current Regeneration rating
Regeneration (At least Mid-High, likely High; she can survive her ETSB with regeneration/immortality and is likely able to regenerate from pure chakra)
