The Doctor has precognition, albeit more limited to detecting temporal things, so Rick may have an advantage there (but in character, Rick rarely uses it). Time Lords have tech that rewrote reality to follow logic and rationality rather than illogical and irrational things things like magic. Magic was literally erased for instance. The Doctor could probably use the Amaranth to just undo that. Not to mention his higher states or the Key to Time.-The above could be an advantage if most of Doc's feats are based on following some mathematical logic.

Higher states just tank it.-The universe-destroying bomb: The ricks of the citadel have access to a universe-destroying bomb, from how you describe the doctor he can surely avoid that, but when this bomb was activated it prevented any being from that universe from being able to teleport to another ( comics)

The machine that destroys timelines destroys those where an unfavorable event for Rick happens, leaving the good one for him (C-132 comics), the saving machine creates new timelines in the same dimension to have access to multiple points save files that can later be merged (C-137)

Doctor has broken Fourth Wall on occasion, but not on Rick's level. It's unlikely to really impact much (if we go to higher dimensional stuff, Doctor Who's cosmology can go up to 1-A depending on interpretation)-Meta narrative skills:
