Afaik flowey and sans don't have any direct interaction so I don't see when this supposed effect could have been shown.

iirc Flowey mentioned Sans actually killed Flowey in one of Flowey's resets but I could be very wrong.

The only statement I found to that effect was flowey mentiong sans causing him trouble before which is no where near enough evidence to support sans soul hax effecting a souless entity especially as it's not elaborated on how he did so.

(Even if sans did kill flowey at some point unless it's specifically mentioned how I don't see why we would assume sans used his soul hax against a souless entity)
