Should Vilgax even have the Chronosapien Time Bomb? I don't think so.

It was a one-time thing. And he required Eo to pull the bomb out of a pocket dimension for him. Meaning that it is not something he can whip out every day.

I'll use Master Chief as an example here. He once had nukes on his profile. But those were determined to be one-time uses, and therefore not part of his standard equipment. So yeah, Vilgax should not have it for the same reasons.

Just a thing about this, Vilgax don't need of Eon because he need of him to use the bomb, he needed because the bomb was in Ben Prime timeline and Vilgax can't travel through dimensions, Vilgax have the Chronosapien Time Bomb even before he wants the omnitrix. Eon isn't needed, but if we don't consider that he was with the bomb for decades, so it's okay to remove this.
 
I forgot that he received the bomb from Maltruant many centuries ago. But that still doesn't change the fact that Eon needed to pull it out of some pocket dimension. And that's the only other time we see it aside from that one scene at the end of Omniverse. Other than that, it has never been seen anywhere in Vilgax's possesion.

Therefore not part of his everyday equipment.
 
That's right, but the reason for this is not "Her need Eon to get her from another dimension," the bomb was simply in the main timeline and Eon caught her from there. Vilgax always had access to her as long as he was with her. Eon just brought them from the main timeline to where they were. It should not be listed as a main equipment, but the reason does not have to be with Eon.
