With Kanji having different meanings seems like depends on context.

Can 'destroyed' be translated to mean 'overthrown' if the context of the verse indicates they are conquering dimensions and traveling to other dimensions through portals or something similar, without literally destroying them?

This doesn't say anything about the situation at all. What i mean is that "is there any supporting evidence for destruction or overthrow there". was something like this explained before etc etc.

Is this "overthrowing" is a physical why? Like picking it up and literally overthrowing it? Cause my brain automatically translate it in italian and the most sensical meaning became something like "overthrowing a government".

Thus, high-ranking mages of "Envy" were despised as "like dragons" and were shunned by those in Heaven, even to the point of being marked for elimination or extermination. It's for this reason that the incarnation of God, the Supreme Being, has "endured".

中心/Chuushin can also mean those, yes. It also means heart, and the reason I chose heart is more a personal reason based on how I would read it out and how it flows when reading it.

If you prefer to call it as either of those other meanings, sure.
