Does Madara have a way of actually putting Manhattan down, except BFR?

Either way, given that Manhatten has Nanosecond reactions and that madara usually doesn't instantly uses jutsus to counter high level Regenerationn, as far as I am aware, Manhattan likely just turns him to dust.

Agreed, Manhattan's hax vastly exceed Madara's and the latter rarely uses his Genjutsu in combat.

He has Nanosecond reactions listed. Regenerating from being turned to quants or something (or being turned to nothing, given that he has low-godly regen?) and destroying things by casually disintegrating their atoms is enough, or not?
