The Imperium of Man (at it's prime and strongest doesn't matter if it makes sense, since I get this would be combining 30k and 40k and whatever other timelines where imeprium of man was at it's peak-est)

All of SCPs from 1/all variants to whatever the highest number now is 5000 or higher, all SCPs means all of them and every version including the Japanese ones and other countries ones.

So Imperium of Man has no chance against defeating, destroying, purging all of SCPs?
What if we use all of Warhammer 40k (not just humanity) and warhammer fantasy and other related warhammers as a single verse?

From what I know, Warhammer peaks at like one level above baseline 1A, according to the profiles.

As such, they stand no chance against the actual God tiers. Characters like 3812, and 2747 would blink them out of existence.

Most of them are 5-D, only Great Horned Rat, possibly Sigmar, and Chaos Gods are 6-D.

Also did you miss "cap at 6-D"? That heavily implies they are that weak.
