Honestly, Knuckles is likely lying to Sonic after everything settled down. This is during the period of the comic Sonic & Knuckles didn't trust each other.

In the heat of the moment after Robotnik was gone, Knuckles tells Sonic he had a spare.


Afterwards, when they weren't falling out of the sky, he tells Sonic he switched his Chaos Emerald around with a fake faster than Sonic the Hedgehog can see. Which I don't buy. It's likely Knuckles didn't want to come off as weak to Sonic after losing a Chaos Emerald.

Super Sonic vs Hyper Knuckles started with Knuckles' motivation being to look for another spare Chaos Emerald. Followed by Sonic & Knuckles clobbering each other.
