Medea Pideth Machina vs Clockmon

Since her sensing should make it so that she doesn't sort Clockmon into the category of mortals her leading move would be infinity destroyer.

What about Medea's type 9? Does Chrono breaker get rid of her fragments as well?

Well it destroys her Time so it would delete anything about her that has existed throughout time.

Nah, I would indeed not go as far as to give her acauslity (albeit she claimed to be able to withstand her own infinity breaker which could be debated to give a few kinds of resistance).

However, the fragments are basically all "her". They are just completly separate parts of one person. Medea basically has 2 main bodies (with split souls) and just killing one won't kill her as a whole.

That is why, in her story, it was important that she got defeated by an amplified version of her own infinity breaker, because the attack also deletes any parallel/divergent universe versions. If it weren't for that she would have survived by only one part of her dying.
