From my knowledge about Bolas... I don't really see what stops him from nulling Homura's mindhax and then erasing her existance.

People still talk as if mind hax is the only thing Homura can do, ignoring her most useful ability (Concept/Law manip based power null, aka the ability that let her stalemate Lucemon)
And in case you're wondering, that's her first move (and is on tought), while mind hax is subconscious (yes, similar to her 7-B form) but can be used actively too

Bolas can also null power nullification. Not only that, his nullification power is leagues upon leagues above people who can also nullify powers.

But her power null isn't directed at bolas himself, it literally nulls the laws his powers are based on, completely ignoring any possible resistance that he could have, and even then he will be reversed to a much weaker form by her other conceptual ability, which returned Madoka to her old self which never existed in the current multiverse in the first place, completely ignoring her acausality (and she has a pretty good one too)
