But there were more vocal users whom stated that they were leaving because of the logo change. Feels a little petty, but people will be people. I just feel like making an entire site that is basically the SCP Wiki without the mods is a taking it a little too far.

The author of 1548 and 2722 has deleted all of his logs and tales concerning his SCPs, so no, there is no canonical material left involving either of these.
And the SCP log where 2722 fights 682 is going to be forcibly removed either way due to the fact the rewritten 2722 will be something else.

Being removed from the site entirely isn't decommissioning. Decomissioning is where an SCP is "so bad", that some resident a-holes write an entire story about blowing it up.
Deletion is practically retconning unless a -ARC is created, which it won't in the case of author removal.
