47 takes this via the massive experience gap that Bruce doesn't have. Simply put, 47's simply a much better stealth master than Batman is. 47 is essentially like a ghost thanks to his techniques, even other highly-advanced groups that are comparable to the ICA have a hard-time acknowledging the guy's existence. He jumps around and you still won't even hear him. Plus, 47 can just get the same weapons as Batman and even the odds, but with Batman's no-kill rule, 47 isn't gonna hesitate on even a moment's notice to snap Bruce's neck.

Disguises are a non-factor considering there won't be any people in the area other than 47 and Batman. It's all a matter of true stealth, which from feats in both games, Batman actually has an advantage in.

while 47 is far smarter batman would most likely be the better strategist and he would use everything hes got he may even pull a move like he did on bane and use the batmobile

he can stun him with his cape, shoot him with electricity, smoke bomb him, freeze him, or sneek attack him

Instinct would most likely warn 47 from a sneak attack, so that's a no for Batman.

Also 47's far more suitable for sneaking, and since Batman was already beaten by a sneak Joker in Arkhan City game, I suppose 47's not getting much trouble.

47 can also use stunning attacks, shoot electricity, use smoke bombs (Useless anyway since 47 has instinct), use liquid nitrogen or use sneak attacks himself.
