I don't see why the height of the clouds would have to affect the conclusions of the calculation in some way and less in a fictional universe where things of all kinds happen. Especially when this site is full of characters doing weird, illogical or simply impossible things. If we stick to the height that must be the clouds here by logic then it would have to do the same in everything and anything that has no logic should be reconsidered, being that almost everything here doesn't have lol. In the end, the height of those clouds is so irrelevant for this that they can be at any height.

Or, it's just to do with Naruto's art style and the clouds are depicted at where they realistically would be.
