While this could indeed be an "incredibly random" ability that the characters have, it might instead be a weakness that Double Cherries have. I think that it would be more intuitive for the latter to be the case, since the transmutation appears to use the same magic that Double Cherries use to create clones, and clones from Double Cherries are the only possible targets of the transmutation. Of course, the Super Mario series is generally an unpredictable and magical place where consistency is inferior to immediate functionality, so the truth might deceive intuition. To be safe, I think that the revision should mention that the characters convert other clones into their own by interacting with the supernatural attribute of the target to achieve the desired effect, which is why it's considered as "limited" transmutation and why the characters most likely can't use the ability against any target.
 
I wouldn't really assume it to be a mechanic of the cherries, usually if the clones get hit they just get destroyed
