AFAIK the only thing Godzilla has that can counter Low-Godly is Soul Manipulation which Ganondorf resists and also Godzilla has only used it a handful of times from what I've heard so I'm thinking Ganondorf eventually either BFRs, transmutes, seals, etc. I vote for Ganondorf.

Going with Ganondorf. Godzilla doesn't have anything to get passed Ganon's Low-Godly regen save soul manip, which the Evil King resists. Additionally, Ganondorf is far more tactical and his Transmutation, BFR, sealing, ect, are more than what the King of the Monsters can handle.

Godzilla has an AP advantage, albeit not a major one, but that ain't saving him from being banished to the gap between dimensions.
