So, uh, what does "temporal protection" mean?
Otherwise Merlyn already knows every single move Moebius would make for up to like three centuries, outranges him with magic, and can turn him into an ant with a reduced mental capacity with a thought.

It means that, even if the story is rewriten, he conserves any of its memories. If you talk to him in the future and going to the past, his past self already known about the previous conversation, he can see both past, present and future.

Well, Merlyn isn't using timehax on him, just transmutating him into a small animal. Any way he can circumvent that?

Circumvent like protection against it? Not really, he however already known what Merlyn will do, as for combat abilities, he only teleport and launch projectiles, he generally use its pawn to fight its enemies, like summoning beings from past or future.

Merlyn also already knows what he will do, so it sort of cancels out?
Merlyn can also teleport, as well as induce disease and BFR up to 5k kilometers, although the latter would be a terrible idea in this fight.

Don't think precog nor clairvoyance cancels in that way. I mean, Moebius's precog works in a retroactive way, if he talks to someone in a moment of time, his past and future self already known about that conversation and create a plan, but, was that conversation already part of Moebius plan? But Merlyn has centuries of precog, so he could already knew that, so now we could step in some kind of loop.
