Some people may probably give The Penguins the win due too "Toonforce". But I disgress. The Turtles have the advantage because they have actual weapons like a ninjato, sais and others. They also have the advantage in techs like jetpacks. In terms of experience, again TMNT all the way. They fight monsters a wider variety of supervillains and ninjas. The Penguins are cooped up too much in zoo during the first film, and we never actually know how they got their training or their span of experience is. Overall, Turtle Power.
