Mega Man's intelligence, resourcefulness and years of combat experience helps him a lot here. Not to mention that she can't counter his black holes, space-time manipulation and AZ.

Blossom definitely has the AP, but that's irrelevant taking into account Mega Man's versatile and haxed arsenal. He's more of a ranged fighter anyway so it's less likely that he'll get immediately punched by her and even if she fires projectiles, he can just reflect them back at her or activate any one of his shields for protection.
