So, if I'm reading his profile correctly Pre-crisis Superman does not have any form of resistance to reality warping or any kind of immortality(he does have regen but it is not stated which level is it so I will not make any statements about it) or in either of his keys so Alien X should be able to destroy him without any effort, with a single thought.

That is not a weakness anymore. Ben has complete control over Alien X. Watch the Ben 10 OV episode "Universe v Tennyson" for proof.

By the way, Alien X is still invulnerable when he is arguing on something. So you cannot destroy him while he is arguing, just maybe push him away into a trap or something(i heard this as a WoG, can't remember where tho). Also he never appeared once on Ultimate Alien(he did, but all he did was stand still for 2 seconds and then Paradox de-transformed him into Ben.)

Alien X is only invulnerable to those aren't on his level. If he were to fight another alien X and the heads started arguing the other alien x would destroy him.
