Going with Weather here, Rainbow having to get that close to something weatherwise to manipulate brings up the problem of dealing with whatever other nusance Weather can literally think of. She sees tornadoes and thinks they're the problem when Weather could be messing with other parts of the atmosphere. Best case scenario has Rainbow just fly away and not deal with Weather but that would go heavily against her character.

Wait, why is Weather Report just Small Town level? Hurricanes can generate over a hundred kilotons of TNT per second, that's Large Town.

Weather Report via reason above decently solidly. RD needs to get close and she's gonna struggle with that. If she had her stuff from the Power Ponies comic I'd give it to her though cuz then she'd have ranged attacks.
