Recently, a well-known animated versus debating web series has presented the defeat of Discord, and it may be time to clean up MLP verse profile.
 
As far as I know there is no official statement on the canonicity of the manga. I think you could make an argument for it being canon if it it doesn’t really contradict the show like the comics but not really any info on that.
