Don't see anything rayquaza has that can get past her regen, she also has attack reflection, time stop though it only has a range of 20m and is only like a one time use, black holes though not really useful in combat.

She is martial arts master though, leaning towards nee sama.

I have not played the VN, but I've seen the anime (unfortunately) and some gameplay of the VN, and it seems like she has a limit to how many times she can regenerate.

I know I'm the creator of the thread, but I do want to have some input. Momo is likely gonna have to been recovering a lot due to the AP gap. Depends on what possible haxes she would use in-character when in dragon mode, though. Otherwise, I can see Mega Ray just wailing at her with Hyper Beams and Extremespeed. From what I saw in the anime, at least, she also takes time for the regen, which could possibly leave an opening. (I'm not gonna ask why her opponents just stand there and let her regen, though )

Regenerationn is not a problem for Rayquaza, Ray defeat several times Deoxys, who has regen comparable to Momoyo and which has better AP and Dura than Momoyo
