@Weekly, iirc, they even mention that Godzilla is constantly evolving. (Thats the whole reason they discovered that Filius was just a clone/premature offspring). Assuming that it adapted to survive the overcharge and even turn it into a weapon (Later showing the same power, showing that it wasn't just temporary) wouldn't be a stretch.

Also that ship explosion when Ghidorah appeared would upgrade Godzilla to a better tier? He was stated to not only be able to hit the ship with his Normal particle beam but also be able to destroy it.

The Atrium is only 1000 meters long, its nowhere near big enough to be considered tier 6 via destruction

The explosion was big enough to part clouds on Earth despite the Atrium being outside of the stratosphere. The explosion Ghidorah created greatly surpassed the size of the ship as well so I'm not sure why its normal size is relevant.
Also there's a massive thunderstorm created immediately after which Godzilla's just fine in.
