FF Gilgamesh is on the higher end of Large Planet (1 Ninaton) and Fate Gilgamesh seems like he'd be on the lower end judging by his profile.

Going with the FSN Gilgamesh since his AP is Large Planet at the least, compared to the FF Gilgamesh. It goes even higher with Enuma Elish and ignores durability.

Also the FSN Gilgamesh has resistance to time manipulation, paralysis and petrification. Also a plethora of hax abilities that can easily put FF Gil down.
