I wouldnt say thats a reason for Aizen to actively take the effect away. Aizen's put multiple opponents on the brink of death before (like Hitsuguiya, Momo, all the captains, etc.) and he's never taken away the effect from them.
The chances of him deciding to do that against Yhwach are really unlikely.
There are only two reasonable explanations as to why KS wore off:

1. It wore off because Yhwach actually died, or Aizen deactivated it because Yhwach died.

2. Or Yhwach negated it once he learned of that KS was affecting him when he came back to life.

Im pretty sure Yhwach rewrote his death with the Almighty before Ichigo successfully landed that blow though.
He wouldn't have rewritten his death if he wasn't dead - he would have stopped himself from dying.

Thats actually 3 options

In all seriousness, I guess it can be because Yhwach died. Aizen inflicted KS on Yhwach before he gained/activated the Almighty so Yhwach wouldnt be capable of negating something used on him in the past, just future. And I still dont agree with Aizen actively deactivating it.
