Its just hard to ignore the Live Action, which should be the most canon form within the franchise, directly denying characters like Toymaker or Sutekh being mentioned. Then again, i only believe Sutekh wasnt present on the Tardis throughout the entire show, and this was just changed when the Doctor was at the edge of the universe with the salt ig.

However, the way that time travel works in Doctor Who is that multiple events can often happen in different ways without contradicting each other. Doctor Who timelines are often presented as overlapping realities of continuity, especially when it comes to bottle universes.
So, basically, while some stories may not strictly be canon anymore, we can still use them for P&A and stats, like we've been doing with Shada.
It's when the TV show has a directly contradictory feat that we give the show precedence. For example, if a Cyber-gun takes multiple blasts to destroy a house in the tv show, we'll probably consider destroying a building in the audio series to be PIS.
