6-D bc CTB would ripple timestream to destroy all timelines including Prime Timeline, he literally stated that he doesn't want the Omnitrix anymore and his focus is only on getting revenge on Ben and destroying it. He also stated that all Timelines will be completely destroyed except for the NWB Timeline and this should include the Omnitrix since it is not part of this Timeline, let's remember that he mentioned that there would be a NWB Timeline to rule him himself and said with him that all Ben Tennyson would be completely destroyed.

Vilgax literally said the opposite, he destroyed every timeline but No Watch Ben's.

And he didn't wanted to keep the Omnitrix, he was even surprised by the fact gag NWBen kept one.

In the classic series his ambition was to have an army of Omnitrix weilders. This plan remained consistent up to UAF, where he got his Biod army. And later in Omniverse he got another army of Omnitrix weilders made of alternate Ben's but he still destroyed them and was even shocked to see an Omnitrix survive the Chronosapien Time Bomb. Besides he even says that he made this plan once he learned about No Watch Ben's timeline, so it's clear that he doesn't want an Omnitrix of his own anymore.

Vilgax didn't know that the Omnitrix survived, he didn't program the bomb to destroy every timeline and Ben except Omnitrix Prime, pay attention to what we're saying, please.

He even says to Not Watch Ben that "He kept an Omnitrix for him"
