It was stated that a wish with negative effect on someone stronger than the set creator was impossible, as it would have been too much for the Eternal Dragon. But such thing as positive and neutral effect has been seen multiple times throught the series, it's nothing new.
If the wish was to destroy the moon, I'm not sure if Shenron could manage it (unless he redirected a moon destroying meteor, that is), but it was to "put it back together", wich is a positive effect wish.
