First of all, it should be acknowledged that Narutoworld operates under its own laws. Jutsus require chakra, & chakra is a product of energy (spiritual & physical energy).
EDO Tensei is a essentially a summoning jutsu, summoning the spirits of the dead to the world to do thy bidding. Spirits are intangible but since Narutoworld has its own sets of laws, ninjas can interact with spirits (Yin specialist have better luck doing so tho); for example, Dan's spirit jutsu— Yin energy release — was trapped inside a barrier ninjas made during the War Arc.
The TSB by itself is the encapsulation of all elements and the concept of yin & yang to the highest degree; Of course it shouldn't be strange to see it interact with spirits in the fashion Omimi had described.
If the issue here is confusion surrounding how the spirit-hand of Minato is eradicated (or sent to the afterlife), I say there shouldn't be much issue understanding how it's done. Just look up the definition of chakra (& spirit, physical) in the context of Naruto world & recall that Sarutobi already displayed the ability to take of Orochimaru's hand in part 1 naruto with the Death God summoning; & how Tsunade could essentially restore the souless hand with her medical expertise.
