This is what Matt told me, The Presence got killed and was revived after 10 years but came back wrong deformed and evil.

He probably got killed when he returned and the seed/cocoon where the new presence hatch from only appeared recently and Elaine still has her God powers and she is revealed to be the narrator.

This is what happened:
The Presence was killed by a sword apparently he fashioned himself. And he came back wrong after 10 years of Regenerationn. I suspect that his evil side, The Great Evil Beast, is what revived.
