Mard Greer was beaten fair and square and so did Hades and Jellal so not really. Same goes for Jose from phantom Lord and Future rouge and his dragons.
The only actual problems were the most important battles with Zeref and Acnologia that were done so bad it's sad.
To make it worse Hiro admited at the NY comicon that he didn't have planned FT ending so he did everything just randomly which indeed explains the poor endings.
