Yeah. Given you are literally throwing one guy against an entire civilization and clarifying no conditions or descriptions of how the "fight" will go, I am going to assume this is the Emperor ending up on Merethic Era Ayleid Territory. For the sake of simplicity, let us assume the rest of Tamriel is magically barred from interacting and is just them.
Well, the Emperor will be absolutely lost as all hell at first, given the strange world he's in and how it is nothing like how 40K Reality works. Specially with all the very active deities walking about and whatnot.
While I have no doubt that the Emperor can solo 99% of the Ayleids with his powers he's going to hit a massive road-block when dealing with their strongest mages and artifacts. Shit like the White-Gold Tower and its Reality-Warping properties, the Chim El Adabal itself assuming the Ayleids use its energies, or Dawn Magicks in general, or really anything related to the Staff of Towers and Tower-Dancing.
But wait, you say "Both at 4-A and Speed Equalized". As if the Ayelidoon Empire is a collective entity who will walk about and trade punches with the Emperor and not its own thing... Wowie.

Both at 4-A I would assume means none of the tier 1s. Said tier 1s are below warp god emperor anyways but the line between materium and warp god is getting blurrier and blurrier as the verse goes on.
