He destroys all the numbered dimensions in DC, casually. Since we know that goes far higher than 10, why is Mxy then just 2-A?

1. Because that was in World's Funnest, which I'm fairly certain is non-canon.

2. Because it's also long before the current cosmological hierarchy was established, which is why DC's god tiers are rated as they are.

3. He's High 2-A, not regular 2-A, because he is a 5-D being consistently shown to have 5-D power.

Agreed. He likely either meant "dimensions" in the parallel universes sense (the "fractions" part seems to support this), or it was an extreme illogical outlier. It makes no sense for a 5-D being to destroy 6-Dimensional space and above.
