This is a tough one, but I'd give it to Calgar after a good fight.
Mewtwo should have an advantage in range as well as the ability to fly, but Calgar has been fighting a wide variety of foes for hundreds of years. Even the Tyranids, a race built around adapting to overwhelm and destroy any foe, couldn't adapt enough to conquer Calgar's insane tactical skill. They had to send the Swarmlord, an entity with an unfathomable amount of experience across aeons, to deal with him, and even then Calgar bested it when he was at full strength during their second encounter. Psychic powers would normally be a problem, but Calgar is pretty resistant to those.
Mewtwo's best option would probably be to play keep away, but I doubt Calgar would let it get away with that strategy, and his Iron Halo would likely hold out long enough for him to put Mewtwo down more times than not.
