Is punching someone really hard and significantly damaging them regardless of their durability classified as Durability Negation?

Only if stated to be so, but simply punching is not going to ignore durability (unless maybe its strikes carry the planck force and the verse decide to apply quantum mechanics, but that is an stretch).

No, Quantum Manipulation is like the next level of the conventional Physics Manipulation; it do not control it, it just reaches a moment where it strength can only be measured by those theories.
