What's the ap difference?

In any case, looking at both, mega man's hax is a bit too much, especially stuff like corrosion inducement, creation, bfr, attack reflection, time stop, etc etc.

The main problem is time stop tbh. The rest can be somewhat outmaneuvered with almighty thor.
If Mega Man uses his time stop he wins

Typically not much, he would at first lead with his Mega Buster. If it proves ineffective, then he leads with multiple abilities (haxes included) to try to exploit his opponent's weaknesses.

Of course, he has the range advantage which means he should be able to outrange while trying to use up every move to find a weakness that would prove effective. As you said, Time Stop is one way Mega Man can win, but he can also win through unavoidable AoE attacks such as Rain Flush, Flash Stopper or Gravity Hold.

He also has the AP advantage as well as the durability to survive Thor's attacks, and if he ever gets damaged, he would heal himself back to full health with E-Tanks.

The range advantage is inconsequential as Thor moves the world around himself in order to instantly arrive wherever he needs to be. According to the novel he can even instantly arrive at the opposite side of the planet.
In that context, AoE is also not effective. He would simply be distanced to such a degree that he is outside of the AoE's attack... unless said AoE can cover the entire world that is.
Since he is always automatically in the position necessary for him to win, he should also be able to very consistently land hits.

Thor should have an easy fight... unless Megaman stops time, then he gets one shot.
 
So are we leaning Thor here?
Honestly, I'm not sure. If Megaman uses time stop before Thor beats him to death he wins. Otherwise, he just gets beaten to death.
I'm not familiar enough with Megaman's fighting behaviour to tell what happens. Could be close to incon.
