Causality and anti-matter manipulation. Simple things Viracocha can do, Giratina causally manipulates with reality warping. Also Giratina can hold its own vs two at least low 2-Cs with far superior hax than Viracocha.

Giratina for reasons stated above. Though Viracocha's reality warp might give him trouble (specially as he's omnipresent), Giratina can significantly eff-him via Distortion World and it's effect over the real world. Also, Giratina's existence is what's maintaining both worlds, so he got a pretty significant advantage there.

Gargoyle, that is not true. You can be omnipresent yet have the reactions of a normal human. Also, his omnipresence screw him against Giratina, as any attack it does, will hit him no matter what. With causality manipulation, is GG.

Umm, wut? Omnipresence means you're literally beyond time, similar to immeasurable, how does Giratina not get blitzed?

What? xD Omnipresence does not equal immeasurable as you're proposing, specially since it's being "everywhere at once that is, at every point in space during a given instant". You do not necessarily trascend time and/or space, and you'll have to prove that is the case for Viracocha.
Also, his omnipresence extends to a single universe, given his tiering, so Giratina can just go to the Distortion World and from there screw him.
