Giratina should win rather easily.

Makuta doesn't really have any impressive hax for a tier 2. While Giratina manipulates anti-matter on a conceptual level. Can negate Regenerationn up to Low-High. And finally, Giratina is acausal, making Makuta's fate manipulation useless.
