I mean the acausality alone isn't a big issue, it's more when it's paired with everything else.

Destroy a timeline, send it to the DBT...which is Lavos' main base of operations and a place he can survive in easily.
 
Cronus is powerful yes, but I don't see him beating Lavos. A guy who even CS Lucemon barely beat as is. Lucemon won via character values...not joking...
 
The fact that Lavos' Acausality Duplicates would keep coming meant that Lucemon would never beat him and eventually die. However, in character Lucemon would see this guy as a threat to the Digital World he cares for so much and thus continue to send Lucemon Avatars to fight them. And each time a Lucemon Avatar dies, all the other Avatars would gain a power boost. Eventually, Lucemon would gain the upperhand.
 
A destroyed or causality screwed timeline gets send to DBT, which is nonexistence. That's where Lavos was sent after the events of the original Chrono Trigger, and where he got his massive powerups. A place where he could survive in at base. And he made said nonexistent void into his plaything. So basically, there will always be both, an existent and nonexistent timeline where you didn't kill Lavos, and said nonexistent timelines are harder to reach, for many reasons.
