Nah, Pokeballs I think only work on Pokemo, if you try to catch a trainer's Pokemon, it'll say they blocked it.

Well, that works because it was small enough to fit in. The Pokeball is still hollow, but Pokemon are shrunk down to fit in.

Also, Indy is a dinosaur. It's likely that dinosaurs weren't supposed to be captured. And yeah, animals have occasionaly appeared in the anime, so they MAY be able to be captured, but

a) Dinosaurs are extinct.

b) Indy is a hybrid.
