Even if we assume this is 8-A Alex Mercer, Alice doesn't even have the AP advantage against him anymore.
In the early stages of the game, Mercer's durability is at least 127 tons. However, after consuming Elizabeth Greene (who nearly one-shotted him at said early stages), his AP is apparently vastly beyond 264 tons (as said by a couple of the other users in the previous Alex Mercer threads). Keep in mind that's only Mercer at his base, so if he decides to "heavily" increase his durability with his Armour ability (since we don't know the exact extent of how much it increases his durability, it has to be assumed to be a 2x multiplier by default), he'll get an AP of 528 tons in durability. With his Armour, Alice can't even harm him with her AP of around 382 tons anymore.
There's also Mercer's Musclemass ability to be taken into consideration, which increases his AP twofold, so he also has over 528 tons in his offensive capabilities (like his striking strength) as well. However, that's only the base level of the Musclemass ability. Since there are such things as upgrades in Prototype that can be used to allow the Musclemass ability to exceed the standard 2x multiplier (since we don't know how much it exceeds the standard 2x multiplier, it would be assumed to be a 3x multiplier by default, as 3 is the lowest integer value that's greater than 2). With the Musclemass Boost upgrade, his AP of 264 would increase threefold, giving him an AP of over 792 tons.
So even if we exclude Mercer's hax, the multipliers means that Mercer would mop the floor with Alice through AP advantage alone, with her Regenerationn being the only thing saving her from that AP advantage (Or not, as her actual Regenerationn takes a few minutes, and is possible to completely kill her if enough damage is inflicted on her faster than she can regenerate. If we include Mercer's hax, he could just overwhelm her Regenerationn with his Consume ability).
