So I made a profile for a Gundam character recently and ran headfirst into this issue. Would the recoil from cannons that fire "Super Microwave Energy" be applicable to this unit's durability?

I don't think so, at least not if it isn't specifically mentioned.

Attack potency and durability are held seperate in fiction.

Characters usually don't have to tank any or at least not remotely the amount of the output of their attacks, when using them.
 
Just curious, since another Gundam character's robot (albeit from a different timeline/continuity) fires a similarly powerful laser but the recoil is mentioned as a plot point.
